Intermittent miss

Probably a good idea to change the distributor cap. If that wire was arcing, it may have messed up the cap terminal. You might have some carbon tracking inside the cap too.
 
Ignition breaking down under load is either a coil issue or leaking insulation/carbon tracking somewhere... Coil testing should be in the FSM and about 100 other threads... you would use an ohmmeter. Secondary insulation is easiest with a spray bottle of water and mist everything while looking and listening for arcing... if it doesn't work at idle, get a helper to hold the brake in gear and apply gas to load the engine...don't stand directly in front for this. you should see/hear the spark as the miss becomes obvious. Cap and rotor inspected or replaced as Big John said...

If all fails pull the plugs... at least you can read the spark plugs and hopefully find which cylinder(s) are the problem.

I checked the cap when I replaced the wires - it's in good shape.

Coil, Ballast Resistor, and ignition module/CPU are all new.

The car was running fine before I swapped the intake. I am thinking I did something there when I made that swap. My problem is... what?

Just treat it like nothing was done and never trust parts, especially just because they are new... brand new out of the box failures have happened as long as they have used boxes... it certainly hasn't gotten any better.
 
If you can get it to miss under a lite load I would have someone brake torque the engine to get it to miss than pull the wires off one at a time until you have isolated the cylinder that's misfiring. Use ignition pliers for this. They make plastic ones that work pretty good. Loosen thee wires at the cap first, they are easier to ck with the wire already loose.
 
spray some carb cleaner around the gaskets while giving it load and see if the miss clears up you might be able to rule out vacuum leaks that way! Also never rule out an ecu box. i bought a cheap proform upgrade kit over the winter and the new ecu it came with worked good, but i was having fuel pressure problems that i hadnt solved but to rule out the ecu i switched to a mopar performance box. Didnt fix the issue i was having, but it ran so much better i put the proform in the trunk as my spare. Now the 15 year old mopar box is helping me lay 500foot single black marks down the street!
 
also if you have changed your fuel pump check the pressure! the stock replacement pump i used was set higher than the original i took off apparently. I replaced the fuel pump, rebuilt the carb and installed the ignition and elec voltage reg. at the same time over the winter and when i got her back running i had alot of variables when the car stalled under braking and turns, bogged accelerating had a miss too, couldnt tune the engine to run as smooth as it did before my upgrades. adjusted the floats at least 5 times. checked all my wiring, adjusted mixture, timing, cap rotor, ecu. thinking hey the stock fuel pump shouldnt be putting out extra pressure! WRONG put a fuel pressure reg. on and as i was setting the mixture the sound of the engine changed in a way it hadnt before! it got happy! no more shakes, stalling, bogging. just smoove! now i can whip a lefthand turn with the brakes on and she stays purring!
 
Fixed!!!

I bought a new valley pan and replaced the other- new - one. I noticed two thigns in the process.

#1 - the manifold bolts above #2 and 4 cylinders were very loose, almost finger tight. They both could have been allowing in air.

#2 - I had failed to clean the intake surfaces of old gasket sealer. While I thoroughly cleaned every where else, I neglected to do so there. I scraped and brushed the surfaces clean this time. There was considerable crud there.

Also, the previous pan had two rubber gaskets to be installed on either side of the pan; I had never seen this before but I installed them anyway. The new one had no gaskets at all, but recommended using a sealer - the way they had always been done previously.

The combination of those three things did the trick for my motor is running great now! I even hammered it coming around a corner, all four opened and it downshifted to first with a big hit. All right!

You ought to hear my story about the guy breaking into my garage. I went out there three times before my brain screamed at me, "Hey idiot - there's a guy in the garage!!!" He was in there all the while. D'oh! Some times I'm slow.

Took it to the wash and to Costco with my wife. Car was running great until #7 spark plug wire came off. D'oh!! I figured that was all the problem was before I opened to hood, and I was correct. I had a heck of a time getting those suckers to seat. Luckily a guy came along and offered me a pair of pliers - that manifold was HOT!! All was well after that. Yay!

Serious? Ok....

It was Christmas; My sister and her two kids were visiting us in Bakersfield. Around 1 in the morning our dog was barking, not uncommon, except he was barking into the garage through the vent. That behavior led my wife to prompt me to go take a look.

I left the room and headed for the garage, which led me past the living-room where my sister was awake on the sofa-sleeper due to the barking. I apologized and told her some cat must have gotten into the garage.

I opened the door to the garage and instantly noticed three things: 1) the main door was open about a foot. 2) my bike was between our two cars. 3) a very heavy smell of whiskey in the garage. Logical conclusion?, someone, quite drunk, was trying to steal my bike. What did I think? "Wow, some cat opened my door and moved my bike." SERIOUSLY!!! My mind would not grasp the obvious. I guess I was wiling to accept the possibility of an alcoholic cat. I hit the door opener, opened and closed the door completely, put my bike back where it belonged, and closed the door and went back to bed.

The dog kept barking. I went and did the same thing, finding my bake between the cars - THREE TIMES!! I even took the dog with me one time. My sister was saying, "I'm never coming back here."

On my fourth inspection, my mind finally screamed at me and said, "Hey idiot, wake up, there's a drunk in your garage trying to steal your bike!!" At that, I yelled quite loudly, "All right, it's time to F...ing LEAVE!!" BAM!! My door flew open and some dude went running down the alley way; he was underneath one of my cars the whole time - all four of my visits. I opened the door and tried to chase him, but being barefoot I didn't get very far.

I closed the door, put some large screwdrivers into the door to keep it shut, and went back inside. My wife, sister, and my Nephew were standing there. My Nephew says, "Wow Uncle Scott, I didn't know you cussed."

While I may have made his day, I still feel like an idiot.

drunk thought it was his house maybe and wanted to go for a bike ride but some stranger his ex-wife is doing kept F---ing with him before and dammit he was going to ride his bike coming hell or high water or locked garage this time - screw her !!
