I agree with others, get a roof for this car. Then, let it dry thoroughly before any harsh decisions.

It will give you time to get more knowledge about it.

Welcome to the site from the Motor City! Looks like a very kool piece, what's the story behind it?
 
The surface rust I am seeing on that sheet metal is more to do with humidity than ingress of water. You will find that all cars will have that amount of surface rust regardless of whether there is a leak or not. To show a leak you will find that there should be a very dark brown patch of rust that is causing the metal to look like it is "raised" in a localised spot.
I am inclined to say you should try the water hose on the rear window and look for water dripping down inside the trunk after soaking it. Has the trunk floor got any water stains on it too or signs of corrosion? Check under the mat and see. Let us know what you find, cheers.
 
Here is my progress so far. We are really kicking it into high gear!! By now, motor should be ready. They still need to install back portion of floor. I will keep the photos coming....
