I am installing a Tuff Stuff 1 wire alternator and wondering what I should do with the black wires that are ganged/spliced to the original alternator wire. Can they go to the battery?

Those wires are not needed with a 1 wire alternator setup, tape them off and hook the large red wire to the single terminal on the alternator. This should complete the circuit to the battery. The 1 wire setup is self energizing and they usually have an internal voltage regulator, so the alternator should start to charge as it is turned by the engine. A word of caution, if this is a high output alternator, the factory amp gauge and wiring can only handle about 60 amps max. or it will fry itself and potentially start a dash fire. It would probably be a good idea to do the ammeter bypass. There are several posts on this site on how to do this.
